"My opinion on popups is that you should weigh the pros and cons and decide what is best on a case-by-case basis. It's not the right fit for every site, but they are extremely effect for increasing opt ins. I don't use them all the time, but I have used them on blogs/sites in 3 or 4 different industries and every time I've had huge gains in conversions. I've also never seen a decrease in page views per visitor or any other statistical indication that they are harming other factors of the site.
